It's because some search engines (like Lycos) return
all pages and others (like Altavista) return all
domains (cluster pages. By other words, AltaVista will
display, f.i., 56 web sites that have links to your
web site but Lycos, 1000 pages where many of them
belongs different pages within the same web site.

A good idea to get permanent links is submission to
directories like Open Directory, Look Smart, etc. In
all other cases you need to request and exchange links
with other web site. Also, make sure that you have
"Link-to-Us" function on your web site. You may look
how it's done on our web site and there are many free
scripts.
