PPC and Index tools

We use index tools to track our traffic and I have noticed a pretty
major discrepancy in the amount of clicks that it says we receive from
search engines and the number of clicks that the search engine reports.
I contacted Google and they claimed that it was our tracking software's
mistake. They claim that they can't track all the traffic. Index tools
on the other hand says they accurately report all traffic. Google and
Overture says we have to accept their tracking of traffic, but I am
worried we are either being ripped off by these PPC or our traffic
reporting is inaccurate.
Has anyone had this problem? How did you resolve it?
