Apache web server will run fine on windows. I'm not familiar with IIS but
it should be possible. A quick search and it looks like one option is
"Centralized Binary Logging" (check that your webstats is capable of
processing this format)

As for stats programs, with that many sites licensing fees may be a
killer. AWStats is a very nice free program you may want to look at.
